I am trying to get better gas mileage by putting a smaller injector into my 94 integra ls. will a 88 crx hf work without running it too lean?

No it wont work you'll run to lean but you could if you re programed the ecu with that. Also if you want better gas mileage buy thinner tires it will help

Injectors don't decide how much fuel the engine needs, Injectors sizes are choose by how much fuel the engine requires. Smaller injectors won't create mileage, they will create performance issues. Just put a block of wood under the gas pedal, it will improve economy.
